Every bare-root fruit tree you buy is a surgical patient. Somewhere on the lower trunk β usually 2β6 inches above the soil line β there’s a swollen bump or a slight crook in the trunk. That’s the graft union. Below it, the roots come from a tree selected for toughness: disease resistance, cold hardiness, dwarfing. Above it, the branches come from a tree selected for flavor: the Honeycrisp, the Elberta peach, the Brown Turkey fig. Someone with a sharp knife joined these two trees together when they were the thickness of a pencil, and they healed into one.

Why Are Fruit Trees Grafted? The Problem Seeds Can’t Solve
Plant an apple seed and the tree that grows will not produce the same apple you ate. Fruit trees don’t come true from seed β every seed is a genetic lottery. The Honeycrisp apple you buy at the store came from one specific tree discovered in Minnesota in the 1970s. Every Honeycrisp apple since has been a clone of that original tree, propagated by grafting.
Grafting solves two problems at once. The scion (top) guarantees the exact fruit variety you want. The rootstock (bottom) guarantees the root performance you need β dwarfing for a small yard, nematode resistance for sandy soil, cold hardiness for Zone 4. You get both in one tree. This is why nearly every fruit tree sold commercially is grafted. Seed-grown trees take 5β15 years to fruit and the fruit quality is a gamble. Rootstock vs. Scion β The Two Halves of Your Tree
Selected for root performance β never for fruit quality. Determines: mature tree size (dwarf/semi-dwarf/standard), cold hardiness, disease resistance, soil adaptability. If allowed to grow shoots, those shoots produce fruit that is usually small, sour, or inedible.
Selected for fruit quality β the variety you bought. Determines: fruit type, flavor, ripening time, bloom group. Every branch above the graft union is the scion variety. Protect it. Everything below is rootstock. Remove its shoots.
The Graft Union β The Most Important Inch on Your Tree
The graft union is where these two trees meet. It looks like a swollen bump, a slight bend, or a scar on the lower trunk. Three rules determine whether your tree thrives or dies:
- 1. Keep it above ground. Plant the tree so the graft union sits 2β4 inches above the soil line. Bury it and the scion roots into the ground β you lose the rootstock’s size control and disease resistance. The tree may grow to full standard size (30+ feet) instead of the dwarf 8β10 feet you expected.
- 2. Protect it from damage. String trimmers and lawnmowers near the trunk are the #1 killers of young grafted trees. A ring of mulch (kept 3 inches from the trunk) or a plastic trunk guard prevents this. If the bark at the graft union is damaged, the connection between rootstock and scion can fail.
- 3. Never prune below it. Everything below the graft union is rootstock. If you cut the trunk below that bump, you remove the entire fruiting variety. The rootstock will resprout β and produce fruit you don’t want.
Suckers β The Silent Tree Killers
Suckers are shoots that emerge from below the graft union β from the rootstock trunk, from the roots, or from the soil around the tree. They grow fast. They look healthy. And they will ruin your tree if you ignore them.
Why suckers are dangerous: they’re genetically rootstock, not scion. They grow more vigorously than the grafted variety because the rootstock was selected for aggressive root growth. If you let them develop, they divert energy from the fruiting branches above. Within two to three years, an unchecked sucker can overtake the entire tree β you’ll have a healthy-looking tree producing small, sour, worthless fruit.
βοΈ How to remove suckers: Don’t cut them β that leaves dormant buds that resprout. Grab the sucker at its base, pull downward and twist sharply to tear it off at the point of origin. This removes the dormant buds. For large suckers too thick to tear, use pruners and cut as close to the rootstock as possible. Do this whenever you see them β suckers grow fastest in spring and early summer. Check your trees monthly during the growing season.
Watersprouts are different. These are fast vertical shoots that emerge above the graft union, from the scion branches. They’re the right variety but they’re non-fruiting growth β they steal energy and should be pruned out annually. Unlike suckers, watersprouts won’t change your fruit β they just reduce your crop.
Why Grafted Trees Fruit Faster
A seed-grown apple tree spends 5β10 years in a juvenile phase before it’s capable of flowering. A grafted tree starts with scion wood from a mature, already-fruiting tree β the scion “remembers” its age. Even though it’s only a foot tall when you plant it, the scion is physiologically mature and ready to fruit as soon as the tree reaches sufficient size. This is why grafted bare-root trees produce fruit in 2β4 years while seedlings take 5β15. You’re not waiting for the tree to grow up β you’re waiting for it to grow big enough to support a crop.

Common Graft Problems β What to Watch For

Frequently Asked Questions
How do I find the graft union on my tree?
Look for a swollen bump, crook, or scar on the lower trunk β usually 2β6 inches above the soil line. It’s often slightly thicker than the trunk above or below it. On bare-root trees, it’s very obvious. On container trees that have been potted too deep, you may need to brush away soil to find it. Everything below that point is rootstock. Everything above is your fruiting variety.
Can I grow fruit trees from seed instead?
You can, but you shouldn’t β not if you want predictable fruit. A seed-grown apple takes 5β10 years to fruit and the fruit will not match the apple you ate. It might be small, sour, or mealy. It might be excellent β but you won’t know for a decade. Grafted trees remove the gamble. Every grafted tree is a clone of a known, named variety with predictable fruit quality. Why is my tree growing two different kinds of leaves?
You’re seeing rootstock suckers. The leaves below the graft union may look different β often larger, glossier, or a slightly different shape. The rootstock variety is genetically different from the scion. Remove those shoots immediately. They’ll produce different (usually inferior) fruit and will eventually overtake the tree if left unchecked.
Can I graft a new variety onto my existing tree?
Yes β this is called topworking. In late winter, graft scion wood from a compatible variety onto one or more branches of your existing tree. This is how multi-graft “fruit cocktail” trees are made. Apples graft onto apples, pears onto pears, cherries onto cherries. You cannot graft an apple onto a pear or vice versa β the species must match. Topworking is the best solution for a lone apple tree that needs a pollination partner.
What happens if my tree dies back to the graft union?
If a hard freeze or physical damage kills everything above the graft union, the rootstock will survive and resprout β but the new growth is rootstock, not your fruiting variety. You’ll get a healthy tree with bad fruit. Most growers replace the tree at this point. If you catch it early and the graft union itself is intact, you can regraft a new scion onto the existing rootstock.

Seedling vs. Grafted β A Different Path to the Same Fruit
Not every fruit tree has to start from a graft. Seed-grown trees take longer to fruit β 4 to 6 years versus 2 to 3 for grafted β but they develop deeper, stronger root systems. They’re also significantly less expensive.
